The most common reason for inventory quantities being incorrect is that a item is incorrectly created with a Non Stock Stock or Department Stock Type. To see more about stock types look at the following forum entry

Nonstock item inventory quantities are NOT reduced or increased when sold or received. So if you inadvertently set an item to be Non Stock you will not be properly tracking inventory levels for this item.
If the item is a Stock Item and your inventory levels still appear to be incorrect you should try to narrow down which items you think are incorrect. Then run a receiving, sales and compound reports for the item(s). The second most common reason for incorrect inventory quantities is that the wrong quantity was received or sold and not properly voided or returned. There are also many different ways to adjust inventory in RetailEdge directly in RetailEdge. You can manually adjust inventory directly in the Inventory Item Editor and also through the PICs (Physical Iventory Control System). So make sure that no adjustments have been made directly to the files this way as well.
Lastly, the are times that inventory tables can become damaged through power surges, outages and simply bad shutdowns (Ctrl-Alt-Dels). There are table verification utilities and repair utilities that are available from the Tools menu. This will quickly identify and can repair problems in all RetailEdge tables if they exist.
